I was thinking about switching a domain to be the main one, but someone told me that it is a bad idea, because people can easily hack into the main domain directory. I was told that I should put all add-on domains into several directories deep to be more secure. True?

What are the ways to ensure my domains and directories are secure?

Is it possible to have the main domain into several directories deep or does it have to be directly in the main directory?
